I think if a player moves an AT with troops in them the troops shouldn't defend it that turn. Why? Well how are they going to defend whilst the AT is flying huh? They should be downed with the AT just like sea trans on water.

Each time a troop attacks another it is considered a whole battle. You don't expect a whole battle to take place over the time it takes to parachute out of a plane, do you? And add to that the fact that it would be hard for any of the atwar troops (tanks, bombers, infantry) to hit every parachuting troop before he lands.

Just design a unit in custom which attacks planes.
Give the AT +4 Def against the unit so the AT wil defend first. It might not be the best solution to your troubles but it is better than nothing. You might have to adjust the Defense bonus for Perfect Defense Infantry stats. So Maybe +6 instead, or +7 due to General Bonus. Of course, give Bombers and other Air Attack units +3Def so they defend before the AT. Give this unit a fairly high Attack but with low defense and a medium cost.
