You can actually cross most narrow pieces of land by just anchoring the transport on one side and dragging it to the other side. Move around a bit until the arrow is white and just click.

It's even easier if you own Panama City, then just move the transport in, and out the other side. As a side note, Land armies can often cross short jumps of water using the same technique as shown above. It's useful for getting Tanks up to Honshu island in Japan for instance.....

Its easier if you own the country like someone said, but even if not, you just have to click in the right place - its easiest if you are close to the canal and move to a point close on the other side rather than starting from far away
